I think the likely problem is the exhaust valve guide showing wear. When the motor is stopped and cooled down this allows oil to seep past the seal and coat the valve. Hence, smoke on start-up.

I doubt 'opening up' the manifold would aid performance in any way. Imagine that this were so, then air speed thru each throttle body would be reduced, leading to fuel mixture problems due to the reduced vacuum. DO NOT USE Molybdenum Disulfide grease for any of the swingarm linkage bearings. Even the slightest heat will disassociate the Molybdenum from the Sulphur. Posted about these bearings before. It will make things much easier if the sprocket carrier is heated to about 100°C before drifting out the bearings. When I did this I was holding the carrier in my hand, placed a socket on the bearing and gave it a pounding with the hammer. Whoosh - out it came.

The three wires from the Alternator are yellow (2) and red. The two yellows are power output. The red is for the charge (idiot) light. Don't connect the red to an unknown rectifier, it will melt wires and is a 'wrong' connection. A new reg/rec might not have a terminal for the red wire - don't worry...

The Spondon floaters are a huge improvement over the standard cast-iron rotor braking which couldn't be much worse. How this bike got through TUV testing etc with that set up is beyond me. You might have some trouble setting up the radiator - thermostatic valve etc since the hose routing is far from...
