There is an adjustment inside the alternator cover that centralises the selector fork. It has a spring which may have broken causing selection problems.

I had a very similar issue ages ago, I though it was the control fork that needed to be reset / adjusted, then while I was taking it apart i noticed that the gear lever was very dry and would seize in certain positions, so I just lubricated the pin, re-tested and ... hei presto, all problems sorted.

So, summarizing

- check lever smoothness
- set the control fork; for this you might need to take off the oil (if you lean well the bike you might avoid this, but I am not sure..)

ok i got the alternator cover off. seen like everything is fine, spring is fine too, i try to look at the work shop manual for control fork adjustment on 907ie they dont have it there. but i found one for 906 work shop manual, so i wonder if both bike work the same way?? another question: if i do wanna take out the control fork to have a clear look and make sure it work fine, i need to remove the flywheel to get access to it???

thanks

yes and yes.
The 907ie wsm is a supplement so you need the 906 & 907ie wsm to have a complete 907ie manual.
To remove the gear selecter mechanism the flywheel needs to me removed (F.13 of the 906 wsm).
Inspection of that mechanism is described in the Haynes manual (2.28).
Be sure you know what you`re doing as a lot of bad things can happen if the flywheel nut isn`t mounted & tightened correctly. It also needs an alternator holding tool to undo and tighten that nut btw.
