Guys fitting my Mikuni's this weekend. All going reasonably well, however....
What is the jet that is screwed into the housing that sticks out below the float bowl. The float bowl is cut away around it to let it poke down. From memory it likes like it sticks up into the inlet side.
They have completely stripped the head of the jet so it is impossible to unscrew and remove. Is it something I will need to get out at some time, especially if I an to fit a Dynojet kit.

I think the one you refer to is the pilot screw, this was also impossible to remove on my Mikunis. But don't worry the Dynojet kit just has new needle, main jet, O-ring, slide spring and some washers. You don't really need to move the pilot screw, hopefully it is in the correct position already.
