You have quite a lot of opportunities to work on a 900 2V, not only buying upgrade kits but also fine-tuning existing parts.
Our DMC (Ducati Monster Club) in Italy has some hints, but unfortunately only in Italian... :ugh:

sorry, I haven't been here for a long time.
i've just read this post, and i just have to say that make a swap is a good idea, if you don't mind change your bike. it will be hard to make it as an original after such a project, because of what you do , and because it's hard to play with 100 hp and return to 65.
I don't remember who spoke about brakes? and of course it have to be upgrade, before the swap!! that was the first thing i did after sarting the 888 block, and it didn't cost a lot, 75 euros for two brake sets and 50 for the adaptators to put it on the M1R
a good engine like mine is about 1000 euro, compléte with electronic and exaust , and you'll have to work for 15 hours to make things working.
total: 1300 euros with oil, filter and all the stuffs; and a good project.
I still take it each time I can , to go to my job or other, I punished many recents bike, and it give me a lot of same troubles, regulator and ignition, but a lot of pleasure.
just a last thing: it is not possible to mount a 17 wheel on the front with this engine... but it is impossible to run with a 16 rear wheel!

... thinking, is that first foto with fairings, before, OR after modification?....
Thinking that oil cooler and Paso fairings lower part.... If after modification, then all seems to be ok... surely!

If that function WELL after all have to do to fit to Paso 750 frame(like remembering Bauke had...), i appreciate it very much, but why dont put injection system to 888 engine?????? Carbs are out of time and P7(or P8) ECUs are very good ones.... 
Have anybody seen that bike is street(legal), or is it still in "half way"(pieces in garrage) ?? I think, if this is not ready, there can be some "too big" problems also...

I think that bike is just being built and for some reasons the owner does not want to continue.
About the carbed engine. This friend of mine with the 2x Elefants has a 900ie and a carbed 900. The later one he converted with some Keihins. He says the .ie is the more smoother engine, but the carbed one is way more fun and agressive.
Therefore he will get rid of the .ie. (that one doesn`t wheelie

as you need the machine the rear part of the engine block if you use a newer engine case with a Paso swingarm I`d say it`s probably the same here.
(vise versa you`d probably need spacers to fit the 888 swingarm to a Paso engine) But I`m just guessing I have no clue
